There are some okay substitutions for Jirachi, but they're hardly as good. For example, you can run Audino UNM. It seems like a good substitute, and it's probably the best substitution that you'd be able to easily make. The other possibility would be to run some of the "baby" Pokemon. They each have an ability that ends your turn, and it requires a coin flip. But, they can be useful from time to time, Tyrogue, Munchlax, and Cleffa being the most notable of them.

 

For substituting out Boss's Orders, the easiest swap is to run Pokemon Catcher. Ideally, you'd run more Pokemon Catcher than you would have Boss's Orders in the deck because it's a less consistent card.

Another option I used to do before boss orders came out was to run the supporter "Will" with your pokemon catchers to ensure you get the heads. It will take up more space, but if gusting is very important to your deck you will be able to find the space.
