What cards should I add and what should I remove?

for my opinion. you should get 

 

1: 1 hoopa is always enough for mega's deck.

2: you should run a tech card if only focus on 1 pokemon to attack (for example garbodor ).

3: you should run more search card ( N / Proffesor birch / shauna / judge / tierno / fan club / ultra ball )

4  remove acro bike and hammer.

5: more shrine of memory

 

here is my example of mega mewtwo ex deck:

You need a tech to support your MMewtwo main attacker.

 

There are 2 tech tendences on MMewtwo Y deck. AT Togekiss and Garbodor.

 

AT Togekiss it's fun to play. You can potentially make +240 damage 2nd turn. But we all know won't be 8 basic energies in the first 8 cards of the draw so... Anyway, it's a fast way to set up all your pokémon together and make a 30x energy with the basic or 30x (+10) with the Mega, a 90-100 damage almost ensured.

 

Then there's the reliable tech: Garbodor. This wins to Togekiss because shut down abilities. Shaymin EX, Hoopa EX, AT Togekiss, Volcanion EX... just take care don't shut down your own Saymins and Hoopa if the benefit of keeping them in play it's higher than shutting down opponent. A 2-2 line should be enough.

 

I don't play 2 Hoopa but, why not. A 3rd Shaymin (and one Hoopa enough) could help but 2 is nice too.

 

Then the staple trainers:

 

4 Sycamore

2-3 N

2 Lysandre

4 UB

4 Vs Seeker

 

And for this deck, 3 Float stone (Garbodor and HoopaEX), get rid of Switch (and if you want, add 1 Escape rope); and the Spirit links (if 3-3 Mewtwo, 3 should work but I see 4 for consistency too).

 

Recommended:

 

1 Pokémon Ranger

3 Shrine of memories

1 Parallel city (you get rid of used Hoopa/Shaymin which are hard to retreat/easy targets) or make your opponent down to 3 bench.

1 Super Rod

1 Special Charge

Mega turbo

Though situational, I like the 1 Enhanced hammer.

 

I don't see Giovanni, Repeat ball or Acro bike in the deck as useful at all and Hex maniac becomes situational for 1st turns only, having Garbodor.

 

In short, the deck it's not bad but... add Garbodor :)
