That's intended. If you read the fine print, it says it only affects your opponent's basic pokemon.

My apologies for the delay! The Nervous Seed Ability states: As long as this Pokémon is your Active Pokémon, the attacks of your opponent's Basic Pokémon cost (Colorless) more.

 

As Evolved Pokémon are no longer Basic Pokémon, this is working as intended. I'll go ahead and close this thread.
