It's been kept private, as far as anyone here has said. If anyone here knows, they keep it to themselves quite well.

We have been able to determine it uses some form of Elo, or at least something very similar.

(It definitely does not consider the makeup of a player's deck. If there was a deck analyzing AI in use, we'd have something better than the brain-dead trainers in trainer challenge, even if they still played poorly.)

"Swishonk!" That's what's happening!

Well, according to some bags of salt the game will always match you with someone who counters your type, has way better cards than you and even if you are winning you'll start throwing tails for everything so practically your chances of winning are around 0 to -10%.

On a serious note:

I'm a firm believer that the match making is ELO based, simply because literally every other online game uses it and it would make zero sense for PTCGO to have their own algorithm. That being said, the developers hinted that the range of your opponents will increase if you take to long to find an opponent (which frequently happens in the Legacy format, or if you play at a time when the server isn't as crowded).

It's also important to note that the leader boards you'll find on the Pokemon homepage are not ELO based. Instead they work on the same system as the Versus leader, which means you can't lose points for losing a game. The top players are hence usually the ones that grind the most and not the ones with the highest rating (thus we usually advise new players to ignore them, unless you want a graphical representation of the time you've wasted on the game this month).

The shadows of the abyss are like the petals of a monstrous flower that shall blossom within the skull and expand the mind beyond what any man can bear, but whether it decays under the earth or above on green fields, or out to sea or in the very air, all shall come to revelation, and to revel, in the knowledge of the strangling fruit - and the hand of the sinner shall rejoice, for there is no sin in shadow or in light that the seeds of the dead cannot forgive...
